Dushmantha Chameera was the pick of the bowlers for Sri Lanka.
He finished with figures of 63/4.
Wanindu Hasaranga and Lahiru Kumara picked up three and two wickets respectively.
Earlier, Afghanistan won the toss and elected to bat first.
The three-match series is level at 1-1.
